As long as your partner is taking her birth control pills correctly & consistently, the chance of pregnancy is low. Several things can alter periods. Stress, illness, changes in exercise or sleep can cause periods to be a little earlier or later than usual. This is usually not a concern, and her cycles should return to normal.
If your partner consistently misses or is late with taking her pills, then her cycles may be irregular and her protection will be less effective. A brown line on her abdomen is not an indication of early pregnancy. If you and she are still concerned about the possibility of pregnancy, do a pregnancy test. In the meantime, have your partner continue taking her birth control pills every day, at the same time every day.
